I have a problem with running application. As I understand from log something is going wrong with pom.xml. My code is here github. Thanks in advance.

The port 8080 is already in use by a different process. You need to terminate it in order to build the project.
Suppose you use windows:
Open cmd.exe and type netstat -aon | find "8080" which finds all the processes using the port 8080.
Press Crtl + Shift + Esc, click the tab processes and terminate ones according to the found PID numbers. Alternatively type taskkill /F /pid XXX to force terminating the process, where XXX stands for the PID number from the first step.

You most likely have an older version of Spring being pulled in as a transitive dependency of another library. Spring 4 introduced a Bill of Materials feature to solve just such issues. You can use this:

I'm attempting to create a JAR or WAR file from SpringToolSuite using the provided MVC Spring Project template. When I try to export (via STS) or clean package (maven) my code, the jars always fail to run because there is no main manifest attribute found. There is no class with a main() supplied in the template project either. The project does run within STS on a Pivotal tc server instance I have set up. The problem arises when I try to export the project as a JAR.

A web project (war) can not just be saved as jar. But as you are working with Spring, I recommend you have a look at Spring Boot: http://projects.spring.io/spring-boot/
Spring Boot allows you to create web projects as runnable jars.
Another option would be: http://tomcat.apache.org/maven-plugin-trunk/executable-war-jar.html
This plugin allows you, to build a standalone jar out of your web project, by packing a standalone version of tomcat into the jar.

In your post you wrote ${spring.framework.version}, but in the properties section of your project you defined the version like this:

It started with me receiving the below error when trying to run my Java EE application:

however, your first declaration of persistence element is correct, while the second one is deprecated.
and the error seems to be tied to OpenEJB. maybe you have it as transient dependency, and is referenced an old version, but this is just a supposition.
another thing is that you are using javax.inject and i'm not sure it is usable standalone on Tomcat.
you should use a full-featured application server (glassfish, jboss, maybe TomEE) instead of an enhanced Tomcat, which is although a servlet container, and avoid these compatibility issues.
I'm trying to add my spring project the jasper dependency but i'm getting this error below
I already tried with diferent versions of jasper and log4j but i cant get it working:
I use the latest version of spring and oracle weblogic 11g.
This only happens when i add jasper dependency.
Anyone had the same problem?

This might be the problem? But it's weird because it only happens every time I add the dependencies of jasper. I have developed other things and never had conflicts .
SECOND ANSWER
The first error indicates that an incompatible XML parser implementation is getting used. Most likely Weblogic provides it's own implementation, and that is conflicting with an XML parser implementation being brought in by one of your dependencies. You need to figure out what is bringing in an XML parser, and then exclude that parser. Many IDEs (like Eclipse when using m2eclipse) can provide a visual graph of your POM to help figure the dependencies out. Alternatively, I think you can use 'mvn dependency:tree'.
The second error seems to indicate that org.apache.log4j.LogManager is not on the classpath. Assuming you are correctly building the war (or exploded war) and all of the maven produced dependency jars are in the /WEB-INF/lib folder, then my best guess would be that there are two log4j implementations in play, and they are conflicting. (Perhaps weblogic includes a log4j implementation and makes it available to webapps by default.) To test that, you might try setting the log4j dependency scope to "provided". If you continue to have problems with log4j, you might consider using slf4j's own logging implementation (logback) instead. i.e.

Try excluding commons-logging from jasper.
Also, I noticed you are using Jackson directly. Jasper also has a dependency on Jackson. In my case, I need to exclude Jackson from Jasper as well so I could reference a much newer version.

I see that you did remove commons-logging from a number of other dependencies correctly. If you check that final transitive dependencies, you should not see a commons-logging.jar.
