I am looking for some opensource in Java thats able to do following things
1.Run some number of threads
2.Have a control on each one of those threads ( like if I want to shutdown some of them - I can do it)
anyone knows something like that?

It seems that you are looking implementation of thread pool. Fortunately JDK has one built-in. Take a look on Exectutors framework.

I have a service written in python.
This service uses DataFrame from pandas.
The thing is that it (the service) should be translated to Java.
For that I need a similar library in Java. (or is there other way to achieve this?)
I would like to know what are some options for this.

I would like to create CMS in JavaEE. I want use graph database. Which graph database is good for this purpose? What do you recommend? I seek free/open source graph database.
I can personally encourage you to use neo4j - http://neo4j.com/. It's new, quite simple, easy to use on Java and has quite good documentation. Although be aware of some minor issues (like an application crashing occasionaly when used heavily).

Spring Security is a good place to start.

I am currently trying to make a metronome with adjustable rhythm and tempo, but I have no idea how to use the Java sound API.

There is Sakai. Reasonably documented, but also pretty complex.
