I have a file saved as utf-8 (saved by my application in fact). How do you read it character by character?

The two options seem to be:
char c = dis.readByte()
char c = dis.readChar()
The first option works as long as you only have ascii characters stored, ie english.
The second option reads the first and second byte of the file as one character.
The original file is being written as follows:
File file = File.createTempFile("file", "txt");
FileWriter fstream = new FileWriter(file);
BufferedWriter out = new BufferedWriter(fstream);
You don't want a DataInputStream, that's for reading raw bytes. Use an InputStreamReader, which lets you specify the encoding of the input (UTF-8 in your case).
You should be aware that in the Java world you use streams to process bytes, and readers/writers to process characters. These two are not the same, and you should choose the right one to handle what you have.

Use a Reader (eg. BufferedReader)
Reader reader = new BufferedReader(new FileReader(file));
char c = reader.read();
You can read individual bytes and when you hit a byte that is less than 128 (ie. the 8th byte is 0) then that is the last byte of the character.
I'm no Java expert, but I would assume that there are better ways. Maybe some way of telling the reader what encoding it is in...

The code I use to read an ASCII file and pass it to a string that has a length of 7000 and the problem with that file where it reaches the special characters that within the frame or string that is the position 486 to 498 the FileRender does not bring the special characters correctly changes them for others and does not keep them (as I understand it is a binary):

I was thinking about using FileReader for the ASCII data and FileInputStream to get the binary (but I can't figure out how to get it out with respect to the positions) that is in the ASCII file and thus have the two formats separated and then merge them after the conversion.

If your info in the file is a binary info and not textual you can not read it as a String and no charset will help you. As charset is a schema that tells you how to interpret particular character into numeric code and vise-versa. If your info is not textual charset won't help you. You will need to read your info as binary - a sequence of bytes - and write them the same way. you will need to use InputStream implementation that reads info as binary. In your case a good candidate might be FileInputStream. But some other options may be used
Since your base code (CharFormatConverter) is byte-oriented, and it looks like your input files are binary, you should replace Readers by InputStreams, which produce bytes (not characters).

I'm trying to read a binary file (pdf, doc, zip) using InputStreamReader. I achieved that using FileInputStream, and saving the contents of file into a byte array. But i've been asked to do that using InputStreamReader. So when i'm trying to open and read a pdf file for example using

String, char, Reader, Writer are for text in java. This text is Unicode, and hence all scripts may be combined.
byte[], InputStream, OutputStream is for binary data. If they represent text, they must be associated with some encoding.
The bridge between text and binary data always involves a conversion.
In your case:
Reader in = new InputStreamReader(new FileInputStream(file), encoding);
Reader in = new InputStreamReader(new FileInputStream(file)); // Platform's encoding
The second version is non-portable, as other computers can have any encodings.
In your case, do not use an InputStreamReader for binary data. The conversion can only corrupt things.
Maybe they intended to mean: do not read all in a byte array. In that case use a BufferedInputStream to read small byte arrays (a buffer) repeatedly.
Do not use reader/writer API. Use binary streams instead:
File inFile = new File("...");
File outFile = new File("...");
FileChannel in = new FileInputStream(inFile).getChannel();
FileChannel out = new FileOutputStream(outFile).getChannel();
in.transferTo(0, inFile.length(), out);
It seems that there are many, many ways to read text files in Java (BufferedReader, DataInputStream etc.) My personal favorite is Scanner with a File in the constructor (it's just simpler, works with mathy data processing better, and has familiar syntax).
Boris the Spider also mentioned Channel and RandomAccessFile.
Can someone explain the pros and cons of each of these methods? To be specific, when would I want to use each?
(edit) I think I should be specific and add that I have a strong preference for the Scanner method. So the real question is, when wouldn't I want to use it?
Lets start at the beginning. The question is what do you want to do?
It's important to understand what a file actually is. A file is a collection of bytes on a disc, these bytes are your data. There are various levels of abstraction above that that Java provides:
File(Input|Output)Stream - read these bytes as a stream of byte.
File(Reader|Writer) - read from a stream of bytes as a stream of char.
Scanner - read from a stream of char and tokenise it.
RandomAccessFile - read these bytes as a searchable byte[].
FileChannel - read these bytes in a safe multithreaded way.
On top of each of those there are the Decorators, for example you can add buffering with BufferedXXX. You could add linebreak awareness to a FileWriter with PrintWriter. You could turn an InputStream into a Reader with an InputStreamReader (currently the only way to specify character encoding for a Reader).
So - when wouldn't I want to use it [a Scanner]?.
You would not use a Scanner if you wanted to, (these are some examples):
Read in data as bytes
Read in a serialized Java object
Copy bytes from one file to another, maybe with some filtering.
It is also worth nothing that the Scanner(File file) constructor takes the File and opens a FileInputStream with the platform default encoding - this is almost always a bad idea. It is generally recognised that you should specify the encoding explicitly to avoid nasty encoding based bugs. Further the stream isn't buffered.
So you may be better off with

It's worth noting that Java 7 Provides a further layer of abstraction to remove the need to loop over files - these are in the Files class:

List<String> Files.readAllLines(Path path, Charset cs)
Both these methods read the entire file into memory, which might not be appropriate. In Java 8 this is further improved by adding support for the new Stream API:
Stream<String> Files.lines(Path path, Charset cs)
Stream<Path> Files.list(Path dir)
For example to get a Stream of words from a Path you can do:

can parse primitive types and strings using regular expressions.

DATA INPUT STREAM:
Lets an application read primitive Java data types from an underlying input stream in a machine-independent way. An application uses a data output stream to write data that can later be read by a data input stream.DataInputStream is not necessarily safe for multithreaded access. BufferedReader:
Reads text from a character-input stream, buffering characters so as to provide for the efficient reading of characters, arrays, and lines.The buffer size may be specified, or the default size may be used. The default is large enough for most purposes.In general, each read request made of a Reader causes a corresponding read request to be made of the underlying character or byte stream. It is therefore advisable to wrap a BufferedReader around any Reader whose read() operations may be costly, such as FileReaders and InputStreamReaders. For example,

will buffer the input from the specified file. NOTE: This approach is outdated. As Boris points out in his comment. I will leave it here for history, but you should use methods available in JDK.
It depends on what kind of operation you are doing and the size of the file you are reading.
In most of the cases, I recommend using commons-io for small files.

You can read it as string or character array...
Now, you are handing big files, or changing parts of a file directly on the filesystem, then the best it to use a RandomAccessFile and potentially even a FileChannel to do "nio" style.

to read in characters from a text file and converting them to UTF8 characters.
My question is, what if one of the characters being read cannot be converted to utf8, what happens? Will there be an exception? or will get the character get dropped off?
You are not converting from one charset to another. You are just indicating that the file is UTF 8 encoded so that you can read it correctly.
If you want to convert from 1 encoding to the other then you should do something like below

After going through the David Gelhar's response, I feel this code can be improved a bit. If you doesn't know the encoding of the "inFile" then use the GuessEncoding library to detect the encoding and then construct the reader in the encoding detected.
If the input file contains bytes that are not valid utf-8, read() will by default replace the invalid characters with a value of U+FFFD (65533 decimal; the Unicode "replacement character").
If you need more control over this behavior, you can use:
InputStreamReader(InputStream in, CharsetDecoder dec)
and supply a CharsetDecoder configured to your liking.
