In our XPages project now we have to use Quartz Scheduler. I've tried to import all necessary jars which includes the following:

I suspect that this problem is related to Axis 1.4 log4j-1.2.8.jar incompatible with XPages?
I've tried to follow the advice and added the following to java.policy (section grant codeBase):
permission java.lang.RuntimePermission "setContextClassLoader";
permission java.lang.reflect.ReflectPermission "suppressAccessChecks";
But still with no luck.
What's the problem?

I have encountered this issue a few times, specifically when using WebLogic 10.3.x, Eclipse, and Maven.
The problem is that the WebLogic server plugin for Eclipse will add all dependencies to the classpath twice.
I have a workaround that may or may not work for you (depending on your application's architecture).
First, you must deploy the application as an exploded archive. You can find this setting under the WebLogic server properties in Eclipse (under the 'publishing' config node).
Second, you must deploy the application as a war project (as opposed to an ear).
Note that this is not an issue with newer versions of WebLogic. I deploy ear projects from within Eclipse all the time to WebLogic 12c without any issue. I only have the problem you describe when deploying to WebLogic 11g (10.3.x).
When the WebLogic server tries to auto-deploy my application I'm getting this error:

When upgrading to weblogic 12c from 10.3 we are getting the following null pointer exception on deployment for our web service. The same web service works fine in weblogic 10.3. I am using wsgen to build the webservice. I am also using java 1.7, but have tried the same with 1.6

I ran into this issue and discovered that I had included two (2) Weblogic 10 files in my WAR file which cause this issue; weblogic-10.3.6.jar and wlfullclient-10.3.6.jar.
Once I removed the, it started up fine.
I deployed a CXF Web Service war file on a Weblogic 10.3.5 with OracleSOA server, and I got following exceptions. I tested the war file on another Weblogic without OracleSOA without server and work fine.

A similar issue reported with CXF and Weblogic 10.3.3 says the error is because Oracle loads it's own wsdl4j and instead use one from within your war. Is wsdl4j jar present in the WEB-INF/lib of your war?
Only then will wls:prefer-web-inf-classes be effective.
Otherwise CXF recommends packaging your war as an ear on Weblogic, add a weblogic-application.xml (Weblogic specific) in the META-INF folder and using
<prefer-application-packages>
Can you try the first approach and then the second?
