I'd like to run WsImport directly with the java command. I'm using the following command (with CLASSPATH environment set up):

Ok, this far a reasonable explanation would be a missing .jar from classpath. But I actually have the right jar, which is confirmed with the following:
$ java com.sun.tools.xjc.Plugin
Error: Main method not found in class com.sun.tools.xjc.Plugin, please define the main method as:
public static void main(String[] args)
So the classloader actually can load the class.
What condition can result in an error like this?
This is a platform specific issue. Code was compiled in a platform resulting in a platform specific jar, and then, although the class and the jar exist in your classpath, java does not recognize it.
NoClassDefFoundError in Java comes when Java Virtual Machine is not able to find a particular class at runtime which was available during compile time.

I am trying to run a code with multiple Java class files and a jar file which is from a library I downloaded. I compiled them with the following:
javac -cp "quickfixj-all-.jar" BTCCMarketDataRequest.java Bot.java
The Bot class has the main method and the BTCCMarketDataRequest file has a bunch of other methods in the class. I am not creating any packages.
How should I run it though?

You need to add the classpath while executing the program as well.
java -cp .:quickfixj-all-.jar Bot
This assumes that the Bot class is in the default package and all the jar and .class dependencies are in the same directory.
I'm on Mac OS X 10.9.2 (Mavericks). I have code that uses an external Java library (twitter4j). It runs fine when I run it through NetBeans. However, trying to run almost identical code in the terminal gives me errors.
My directory structure is straightforward- I have a 'src' folder with the .java file and a 'lib' folder with the external .jar files I use.
From the src folder, I call javac -cp "../lib/*" MyProgram.java which seems to work alright. Now, if I call java MyProgram, I get an exception:

You need to specify the classpath when running the program as well as when compiling it:

I can understand why it doesn't work without administrator privileges (I guess the mail library requires them) but it seems strange to me that it won't find the MySQL library if I give it the administrator privileges.
Does anyone know if this is a known issue?
When you want to run something with Java on the command line, you have two options:
Run a class: java MyClass
Run a jar: java -jar MyJar.jar
What you are trying to do is both, which will result in the -jar-part will be ignored.
I'm guessing that what you want to do is run the class Server, with the MySQL-jar on the classpath. The correct command will then be:
java Server -cp mysql-connector-java-5.1.28.jar
You could also add the directory containing the MySQL-jar to the CLASSPATH environment variable. The reason you get different error messages when using sudo and not is probably because the root user has a different CLASSPATH than your user (your user lacks the javax.mail-jar on the classpath, while root has it.)

If I am not wrong you are missing the jar wordcount.jar.Please add it to build path.

You've included the ant-launcher jar file, but that doesn't contain the whole of ant, I'm sure. Look for the ant jar file that includes the Project class. (I'd expect it to be ant-1.6.1.jar based on the other file you've specified.)
