I am currently working on a Java project with "IBM Rational Software Architect"(Licensed Version) as an IDE .My task is to understand the code flow and need to prepare Technical Document as the project is very big (a lot of codes, classes, packages, etc) and undocumented. Since, the project is written in Java, my idea was to reverse engineer this project to see its architecture in UML. Do suggest me any open source software/ plugin that suits my IDE and can complete the task very easily?
I googled and found many useful Tools for Eclipse IDE but not for IBM Rational Software Architect.

StarUML is a good open source tool, I think it have what you desire.

You should consider stand-alone products. For generating sequence diagrams and jar dependencies dynamically try jSonde
Static code analysis will suit for class diagrams - any modern IDE (like IntelliJ IDEA) can generate it

You can try "Modelio" which is Open Source and can reverse and generate class diagram.

I'm not asking for an opinion here - just a fact: is there a plugin, tool, or technique that lets me write classes or at least method bodies directly in bytecode in Java in either Eclipse or IntelliJ, and what is it? I'm not looking for runtime codegen, I want this at compile time.
I found one here: https://plugins.jetbrains.com/plugin/8461-bytecode-editor but there is no download link and I have no idea how to build it (I tried, I really did). But it's basically everything I want.
In .NET I use the excellent IL Support plugin for this, but I haven't found a similar solution for Java.
There is a download link on that page but you don't need to download it directly so that doesn't matter. IntelliJ provides a plugin installer In Settings>Plugins. At the botttom of the Plugins page is a button to 'Browse repositories'

I am using an open source java framework that includes several jar packages. I would like to get to know the architecture of the framework so I am looking for a free tool that does reverse engineering.
Particularly I m looking for a tool to generate Uml diagrams (or just the class hierarchy and maybe the dependencies among packages) from the Java source code.
Anybody knows such a free tool?
The tool I used was ObjectAid and I found it as a good tool.

I have been playing around with a few various UML tools- Enterprise Architect, Visual Paradigm; in the end I found Intellij IDEA good enough for producing quick UML class diagrams.
However, I found creating UML object diagrams quite fiddly in EA and VP. I was wondering if there was anything out there that could reverse engineer some simple java code that creates some class instances - then create UML Object Diagrams from this?
We use UmlGraph embedded into a maven build, so we get graphs in the generated javadoc.
You should explore ObjectAid, it has an eclipse plugin as well.
There's a plugin for eclipse called AmaterasUML that does a nice job on a hand full of source files. It's not very useful for long term documentation but for quick and dirty "what's this package do?" it rocks.
Why not try Star UML.. its free and very easy to use..

You can use the 30 days evaluation licence and create all needed diagrams for documentation.
No need to purchase if you save diagrams as image and paste and copy them into your documentation. Just unzip and it works.

Our project will integrate mutation testing as part of its build cycle. Right now, we are on the evaluation phase.
So far, I have only found that Jester has a maven-plugin (Grester). I have not been able to find anything for the other mutation testing tools available (Jumble, µJava and Javalanche). Of course, we want full maven integration. We do not want to reinvent the wheel (i.e., write our own maven plugin for the tool that we choose).
Do you know of any maven-plugins for those Jumble, µJava and Javalanche? I've already googled and, like I said, have only found Grester. Also, if you know of any other mutation testing tools for java, any hints will be greatly appreciated.
PIT, provides a Maven plugin.
It's available from Maven central and has the advantage of being considerably faster than Jester, Jumble or muJava. It is also actively developed and supported which does not seem to be the case for Jester or muJava.
(disclosure I'm the author and am probably unfairly biased)
Of the mutation testing tools in the java world, I've found this about Maven support:

Bacterio: no (uses its own ide)
Javalanche: no (uses its own ide)
muTest (µTest): no
Jumble: yes
PIT: yes
Jester: yes
Simple Jester: no
Judy: no
MAJOR: no (uses its own compiler)

My vote would also go for PIT.

i've used EA by Sparx in the past, but this is too complex for what I need.
What java modelling tool can you recommend?
You could try the JUDE community edition. It used to do the whole round trip, import and export, for Java. I'm not sure if that's still true since they switched to community and enterprise editions. It used to be a nice, straightforward tool.
I've used Sparx EA. I'll agree that it's fairly complex, but if you limit yourself to the straightforward stuff (e.g. class and sequence diagrams) it's not too bad. What makes you think that another tool will be much better?
I like ArgoUML. It provides roundtrip engineering for Java, and code generation for C++, C# and PHP too. I think IntelliJ provides some UML support, and I'm going to stick my neck out and presume that both Netbeans and Eclipse will have plugins that provide UML modelling too.
IBM Rational Software Architect is a good choice if your company is going to pay for it. It's a very complete tool, but it's quite easy to use and I find it very efficient.
