I have a project with the pom.xml file given below. When I issue the command mvn clean compile assembly:single install I want Maven to generate a JAR, which contains
all the dependencies and
obfuscated version of my code.
It doesn't work - my code is not obfuscated in the "jar-with-dependencies" file.
When I run mvn clean compile install the resulting file contains obfuscated code of my application, but no dependencies.
What can I do in order to have a JAR file with all the dependencies and my obfuscated code?

Update 2 (17.01.2016 20:29 MSK): mvn clean compile assembly:single install fails. The last messages can be seen here.
proguard-maven-plugin will obfuscate the primary artifact of your project, not the secondary artifact jar-with-dependencies that the maven-assembly-plugin generated.
You need to configure the plugin to obfuscate the jar-with-dependencies by specifying the injar attribute:
Specifies the input jar name (or wars, ears, zips) of the application to be processed.

Now, there is also a problem in the order of execution of plugins in your POM: we need to make sure that the maven-assembly-plugin is executed before the proguard-maven-plugin. As such, it is best to define an explicit execution for the maven-assembly-plugin bound to the package phase instead of manually invoking it from the command line with assembly:single. This would be the configuration:

To test with your actual POM, I added two repositories:
https://repo.spongepowered.org/maven to resolve the spongeapi dependency.
http://maven.restlet.com to resolve the org.restlet.jse dependencies.
With those 2 dependencies, warnings were generated by ProGuard because the org.restlet.ext.jackson dependency utilizes com.sun.msv.* classes that are not on the buildpath. Since I figure that your code is currently working, it means those classes don't need to be included and that those warnings can be ignored. As such, I added the -dontwarn option so that ProGuard doesn't error when there is a warning.
The final POM for which I was able to successfully obfuscate the jar with dependencies is the following:

I downloaded the RavenDB Java client 3.2.1 jar from here, created a new Java project in Ecplise, added the jar to the list of references, then took these three lines
IDocumentStore store = new DocumentStore(ravenDbUrl, "todo-db");

store.executeIndex(new TodoByTitleIndex());
from here, replaced the values with my db-specific names, and expected some sign of life from the db. Instead, I'm getting "Exception in thread "main" java.lang.NoClassDefFoundError: org/apache/commons/lang/StringUtils".
I must admit, it's been a while since I've done Java, but surely this isn't missing something glaringly obvious, is it ?!
I have included the commons-lang3-3.5.jar file as well, but it's not taking that. Could you please point me in the right direction ?

I have a maven project and jni4net is one of the dependency and it's running fine in Netbeans. But when i package it into a jar i get the error java.lang.UnsatisfiedLinkError: no jni4net.n-0.8.8.0 in java.library.path. I solved this problem in Netbenas by setting Working directory and VM Options in Project Properties -> Run. Now is there a way to include these configurations while packaging it as jar, or any other solution.

I'm compiling and running some source code I got from a project called Structr (https://github.com/structr/structr). I'm able to run the program correctly with a maven mvn command but not using the JVM java command.
The compilation step goes well with maven clean install -DskipTests
On running the front-end (in the structr-ui directory), it goes well if using maven exec:exec but fails on java -cp target/lib/*;target/structr-ui-0.8.2.jar org.structr.Ui. I have some stack trace indicating java.lang.NoClassDefFoundError on org.structr.core.entity.AbstractNode and org.structr.core.EntityContext. What I find strange about this is that the maven pom.xml file in the exec entry we have

The mvn exec:exec statement looks equivalent to the java JVM statement. This question may be basically; What is maven doing differently than java, that in the maven case making the program run correctly?

You have a valid question here, because according to the Maven documentation on the exec:exec goal you would need to have the <\classpath> stanza in your configuration in order to include the entire project module classpath.
However, it appears as though Maven is running the program with the fully (and properly) configured classpath for some reason.
In order to get to the bottom of the problem, I'd run Maven with the -X command line argument and carefully scan through the debug output until I found the exact command it runs. Then I'd try running it from the same directory, ensuring I am using the same Java installation and see if it works.
Notice the maven-dependency-plugin in the pom. It copies all dependencies during the package phase to target/lib folder and then they are on classpath. Following should work:
maven clean package -DskipTests
java -cp target/lib/*;target/structr-ui-0.8.2.jar org.structr.Ui
I am using IntelliJ 12, Java 7, Selenium 2.31.0 and Maven. I can run my tests out of the IDE just fine but I am running into a problem trying to create a jar file. I can create the jar file double clicking on mvn clean and then double clicking install. All is well and the jar is created. The problem occurs when I go to run the jar via command line.

I have added selenium-server-standalone-2.31.0.jar as a library in the project settings and as a dependency module in the project settings. I must be missing something in my pom file but I just don't know what it is. I have also attached my pom file as well.

You have to add your dependencies to the classpath when you run your program:

Maven also allows you to run a Main class with all the required dependencies in the classpath (see option 1 in the previous link).
Otherwise you can create a Jar with dependencies, which will contain everything you need to run your code:
