I was reading the JNI spec and saw the reflection support methods section.
I don't quite understand what they are used for or what's the intended purpose. Since method ID is looked up using name and signature, don't we already have that information? And if we want to get more details, we can always write a java wrapper. So that cannot be the purpose I thought.

the problem is that we have very complex/complicated interactions which can't really be described as text, so we need images to illustrate it.
So the question is, is there a plugin or some java friendly literate programming environment so we can still work with the java files as they are?

Is there an API for the java decompiler presented here: http://jd.benow.ca/.
it claims that it has a JD-Core component, however I couldn't find any material on how to use the api. I am already using the eclipse plugin JD-GUI, i wanted to know if there is an available API for it.

You can use axis2, or xfire. I'm sure there are other ways also, but these are the two that I've used.
The de-facto standard for this is Apache Axis: http://ws.apache.org/axis/ and http://ws.apache.org/axis2/
